Genetic diversity and relationship of Pyrus ussuriensis in China revealed by chloroplast DNA

Abstract
Four pairs of chloroplast DNA (cpDNA) universal primers selected from 34 pairs were used to assess the genetic diversity of 41 P. ussuriensis pear accessions (29 Ussurian pear cultivars and 12 wild Ussurian pear accessions) in Northern China.
Six parsimony informative sites and 11 insertion-deletion (INDEL) fragments were obtained from combined cpDNA sequences.
Seven haplotypes were identified based on the combined fragments.
Values of nucleotide diversity (Pi), average number of nucleotide differences (k) and haplotype diversity (Hd) were 0.00063, 2.22195 and 0.7659, respectively.
The haplotype number of 29 Ussurian pear cultivars was 5 and that of 12 wild Ussurian accessions was also 5. The values of Pi, k and Hd of 29 cultivars were 0.00063, 2.20197 and 0.6453, respectively, and those of 12 wild accessions were 0.00058, 2.04545 and 0.8333, respectively, which demonstrated that Ussurian pear cultivars exhibited higher nucleotide diversity and average number of nucleotide differences while the wild accessions exhibited the higher haplotype (gene) diversity.
H_6 and H_7 were the haplotypes only belonging to wild accessions and H_2 was the haplotype only belonging to Ussurian cultivars.
The Median-Joining network analysis showed H_2 and H_6 had a close relationship with each other, and so did H_1 and H_7, indicating an intimate relationship within this pear species.
